Preclinical Image Data Tools
Euro-BioImaging empowers preclinical researchers by providing open-source tools designed to overcome challenges like inconsistent data standards, limited repositories and difficulty in integrating datasets across experiments.and thus advance their FAIRification.
To this end, we develop and provide tools that streamline the management, annotation, sharing and image processing of preclinical datasets while promoting the implementation of the FAIR principles. These tools enable researchers to better curate their data, improve reproducibility, and enhance collaboration across the scientific community.
Preclinical Image DAtaset Repository (PIDAR) – Discover
PIDAR is a publicly accessible repository that hosts metadata from preclinical imaging datasets across various imaging modalities (e.g., CT, MRI, OI, PET, SPECT, US…) associated to peer-review publications, with the aim to ensure all datasets adhere to the FAIR principles.
PIDAR emphasizes the inclusion of rich contextual metadata such as information about the study component, experimental procedures, image acquisition, and more to support the ability to discover, interpret, and reuse imaging data by researchers.
The PIDAR metadata repository has been developed in collaboration with the University of Turin (UniTO) and the Institute of Biostructures and Bioimaging, National Research Council of Italy (IBB-CNR), supported by EU projects such as EOSC-Life, EOSC4cancer, FoundingGIDE, and is linked to the actual XNAT instance.
XNAT for Preclinical Imaging Centers (XNAT-PIC) – Organize
XNAT-PIC is an open-source desktop application for Windows, distributed under the GNU General Public License (GPL, v3), developed to extend XNAT’s functionalities in the field of preclinical research.
This tool improves the findability, accessibility, interoperability, and reusability of preclinical imaging datasets, optimizing the management of experimental data by facilitating conversion to DICOM format, annotation and uploading of image datasets to the XNAT platform, focussing on the specific requirements and structure of preclinical imaging studies.
XNAT-PIC has been developed in collaboration with the University of Turin (UniTO) and the Institute of Biostructures and Bioimaging, National Research Council of Italy (IBB-CNR), and was supported by EU projects such as EOSC-Life, EOSC4Cancer, HEALTYCLOUD, EUCAIM and EVOLVE and is linked to the actual XNAT instance.
XNAT Instance – Share
XNAT instance is an image data repository currently provided as a pilot project, in collaboration with IBB-CNR (Institute of Biostructures and Bioimaging, National Research Council of Italy) and hosted at the HPC4AI (High Computing Center for Artificial Intelligence) of the University of Turin.
This platform can be used for temporarily storing preclinical image datasets to facilitate data sharing and image processing. It is connected with the PIDAR (Preclinical Image Dataset Repository) repository that stores metadata information related to preclinical image datasets. Queries regarding the use of the repository for specific projects can be submitted to preclinicaldata@eurobioimaging.eu. After approval, you will be asked to register and confirm your email to be enabled to access the repository.
Once the access is granted, you can have access to image analysis tools, including image quality assessments, image denoising and image processing methods.
