Euro-BioImaging at 3C-CoDash Hackathon

Bugra Oezdemir, our image data tools specialist from the Euro-BioImaging Bio-Hub team, had the pleasure of co-leading a session at the Data Science 3C-CoDash Hackathon at the EMBL on FAIR imaging data management with OME-Zarr, REMBI, and LabID. This event brought together representatives from Euro-BioImaging Nodes, as well as colleagues from EMBL Heidelberg and other research institutions. 

In the training session entitled “FAIR imaging data management with OME-Zarr, REMBI and LabID - from image conversion to visualisation, processing and publication,” Bugra guided participants through practical workflows using EuBI-Bridge, our open-source tool for converting, visualizing and interacting with multidimensional imaging data in the OME-Zarr format. 

He demonstrated how to:

  • Work in cloud-based image analysis environments such as BAND
  • Convert diverse imaging formats to OME-Zarr using EuBI-Bridge
  • Launch the EuBI-Bridge graphical user interface and inspect data interactively
  • Make imaging data FAIR using REMBI metadata
  • Publish imaging data to public repositories such as the BioImage Archive
  • Manage complex data using LabID

For online participants, the session ran on the BAND Virtual Desktop, our cloud-based training platform, which provides access to compute resources, many image processing software (including EuBI-Bridge now) and example datasets off-the-shelf for training sessions.

Huge thanks to everyone who joined the session. It was great to see such engagement and curiosity around FAIR data practices in imaging!
